Ray Crisis: what is going on?

I have the G-net version of ray crisis.  I have played it for a while but still have no idea what is going on.  The green shapes seem to recharge your bomb.  What do the blue and red shapes do?  If you play enough times and pick "new arrangement" eventually you will be able to choose amongst 41 maps.  How do you get to choose the wr-3 ship?  You probably have to unlock it, but how?  Finally, some boss battles take forever.  Do these ships have hit points or do you need to break up the boss piece by piece?

I am pretty close to 1cc'ing route 41, but I still don't understand this game at all.

I unlocked the wr3 by beating the true last boss today.  I did it off of multiple continues and am not sure what the requirements are for the TLB.
